Older players such as first-gen Samsung drives require the flash drive for BD Profile 2.0.
I never leave mine in as it increases load times as the player scans all media for playable files. If there's something on the flash drive and I stick in a disc then I have to choose what I want to play. So, I pull it out when not in use.
As Favelle says, it probably won't hurt anything.
